How to avoid "Joining will Change audio" message?

Hi all,

I recorded myself playing the guitar, but then made changes to the audio I played instead of rerecording the take. When it sounded like I wanted it to sound, I wanted to join the clips in order to make it one big clip.

I then get a message "Joining will change audio", and when I joined, some of the crossed fade changes didn't save.

How do I avoid this in the future? Is there a good way to edit audio, then join, and keep the edits?
